Tomcat version and JDK / JRE version would be helpful.
It looks like your webapp is missing some required jars from WEB-INF/lib; in particular the jaxrpc jar.
The server tells you that you're missing a library, the one that contains javax.xml.rpc.ServiceException.
However, the code you gave don't seem to use this class, so I think your problem isn't related to your Servlet.
Looks to me as though somewhere along the line there's an Apache Axis dependency which needs to be addressed in your app's build path. Chances are, this is in the error handling for your JAXRPC calls.
The reason why you're getting the 2nd exception:
java.lang.NoClassDefFoundError:
org/apache/axis/AxisFault
It's because you've included javax.xml.rpc.ServiceException. I'm assuming you're using Axis else you're wouldn't be getting AxisFault. There are some jars that are missing.
If you want AxisFault to disappear, copy the axis.jar (assuming you're running the old axis 1) to the WEB-INF/lib folder.

The weird thing is that this only happens when I use my code through the jar, when I run it from eclipse, the thing works perfectly.
I double checked through "jar tf" and the jar that I run does contain the "datanucleus-api-jdo-5.0.3.jar".
I've searched for conflicts in my dependency hierarchy and there is one dependency that also use an older version of the "datanucleus-api-jdo", but it's omitted for conflict according to eclipse and excluding it does not solve the problem
Not sure if that helps but the run configuration within eclipse is "clean package spring-boot:run".
Any ideas of what is causing this?

My environment is: Java 1.8.0_92, Gradle 2.16, Eclipse Mars 4.5.0, Java FX.
Also I have googled this error and I have tried everything from there , but with no success. I tried to add to the build.gradle as dependencies slfj-simple, log4j, logback-classic, slf4j-jdk14,junit,vaadin-slf4j-jdk14 but the error kept appearing.
When I run the application from Eclipse, everything works fine, the logs are written, only when I try to run the jar from command line, I get this ClassNotFoundException.

Simple: the classpath that you are using when trying to execute your JAR file does not contain the required sl4j logger library.
That is all there is to this. This is not about your build setup - it is about the setup that gets used when you run java on the command line!

I have unzipped the zip file that was created in the dist folder and it works :) because in the lib folder there was the sl4j-api.
It seems you need slf4j at runtime as well. Have a look at the gradle dependency configuration options
I am working on a java web application using struts that someone else wrote and I was getting errors about an import that was missing in some files so I looked around the project folders and found the file among the jsp files which seemed strange. The tld (tag library) files and their locations are specified in the web.xml file.
If you need new tlds, the jsp files which are using these tlds will look first in the web.xml to find info and location of the file.
In your web.xml you need to place taglib definitions right after welcome-page definitions. It worked for me.

I have googled it but all i could find was that similar problems were caused by duplicates in classpath but i have looked very closely and i dont think their are any duplicates in my classpath. (may be i am wrong.) Heres a screen shot of jars in my classpath

The problem is that you have hibernate-core-4.0.0.Final.jar in your classpath, but Spring 3.1 uses hibernate-core-3.6.0.Final.jar (see here Spring 3.1 artifact and dependencies).
Remove Hibernate 4.0 and put Hibernate 3.6 instead in your classpath.
BTW, there might some more such miss matches. It's better to use maven to take care of dependencies.
EDIT - some more details
In Hibernate 3.6 the interface Session was in package org.hibernate.classic whereas in Hibernate 4.0 it was moved to the package org.hibernate.
In Hibernate 3.6 the SessionFactory.openSession no longer returns an org.hibernate.classic.Session, rather it returns an org.hibernate.Session. This is a refactor that breaks client code...
If you are using Eclipse as IDE and maven as a build tool, try to check build path entries. Sometimes, old JARs are added as classpath entries which are not overridden by maven clean or update.
You would need to remove those entries.

I was having similar kind of trouble; used a different version of apache-camel-extra helped resolving the problem

This error is caused by transitive dependency of maven managed projects. Child will be using a particular version of an artefact but the parent would fetch a later version. In my case, I had to use

java.lang.ClassNotFoundException: com.sun.jersey.spi.container.servlet.ServletContainer suggests that you either don't have the Jersey JAR file or you've put it in the wrong place.
If it's the former, download it here and add it to Tomcat.
If it's the latter, put it and all its dependencies in either your WEB-INF/lib, server/lib for Tomcat 5.x or lib for Tomcat 6.x. (Just one, not all.)
It works with Glassfish because they've bundled it for you. Tomcat has not.
Remove all Jersey JAR from /WEB_INF/lib folder, refresh project and again paste all JARs of Jersey library into /WEB_INF/lib. Refresh project, stop server again, deploy and run.
It looks like either jersey.jar and/or jsr311-api.jar are missing from your webapp. You might check they are in the WEB-INF/lib folder.
