I just installed Nexus 2.1.2 on one of our dev machines, and I want to use it as a proxy for the central repository, and as the internal repository for our snapshots and releases. I tried to follow the examples from Sonatype on how to set this up, but I keep getting a bunch of errors in my POM (I'm using Eclipse and m2e). Here are the errors:

Otherwise, have you check that in your Nexus, libraries are correctly download.
You may have a network problem in nexus so it cannot access web and download plugins, dependencies.
If you are behind a proxy you need to configure it in Nexus :
Administration --> Server --> Default HTTP Proxy settings
To check that your nexus OSS installation can reach the web, you can login as admin, then open the Repositories (clicking on the left side "Repositories"), then select the default Central repository, then in the lower view, select the Browse Remote tab, and finally select the Refresh button. It should show you all the components available in the Central repository (i.e. your nexus can connect to the web). (note: this contribution should have been a comment, but I am not allowed to comment yet).
I would get rid of the proxy section in your settings first. Then ensure that you can connect to your Nexus instance from your dev machine. And lastly ensure that your Nexus can reach the central repo and anything else you want to proxy by configuring the proxy settings in Nexus.
Nexus will not take into account the proxy settings from your settings.xml (since they are local to your machine and not your Nexus server that would not make sense).

You are trying to use Spring Framework 3.X, 4.X, 5.X (from Spring Boot 2.X) components at the same time, these are not compatible!
Most likely one of the 3.X dependencies is downgrading spring-test to version which doesn't have package org.springframework.mock.web. You can confirm this by inspecting mvn dependency:tree.
Let's say that I want to have 3 maven modules:

I want to have Java classes & jsp files in both modules (login & webapp). My workaround partially works, it builds one WAR file, web pages are rendered, looks fine, but when I try to use API (interfaces from login module) in webapp module - classes can not be found. I think that something is wrong with POM files.
POMs are almost the same, the main difference between login & webapp poms - that webapp has dependency with login.

By what you described you should consider maven overlays.
An overlay of a WAR file, is simply a Maven project that uses another
project's WAR output as a dependency, rather than a project's JAR.
When the overlay project is built, the underlying project's WAR file
is exploded and files in the overlay project added to it. If an
overlay project has a file with the same path and name as a file in
the underlying WAR it will replace it.
You would include the war from one module in the same way as you do now, and override the files (either classes or static resources) in your current module. A blog that explains more, and a step-by-step guide.
After trying to integrate Hibernate with Spring in my current project, I finally got my class structure and stuff ready, but now I have a problem with running my web app (Spring MVC).
When I go through the registration process on the web application, I get this exception as soon as I press "Register Now":
java.lang.NoSuchMethodError: org.hibernate.SessionFactory.openSession()Lorg/hibernate/classic/Session;
I already used Google to find out what could cause that exception and I came to the conclusion, that it could be my pom.xml with a dependency conflict in it. Furthermore, I used the graphical dependency tree in IntelliJ IDEA 13.1 Ultimate to fix that problem, but it doesn't show any conflicts.

Your error indicates that your code is not recompiled after change in dependencies.
Just perform Maven update dependencies and then run mvn clean install and redeploy your artifacts.
So, just to make this thing clear, I was using the (as I now know) deprecated and no longer supported HibernateTemplate thing from Spring ORM. After switching to manual transactions with the SessionFactory, everything works perfect.
After starting glassfish server i get this warnings:
Warning: Class 'javax.ejb.PostActivate' not found, interception based on it is not enabled

What can be the reason of this warnings ? How can i get rid of them ?

It appears that NetBeans is putting a bunch of jersey jars into the
WEB-INF/lib directory of the application when it is built. These jars
should not be placed in WEB-INF/lib
So it might be, because some jars not should be placed in WEB-INF/lib

If you use Netbeans 7.4 and use the "new Java web application" wizard
and just click through the defaults except be sure to check the box to
include "contexts and dependency injection", then run it on GlassFish
4 and you'll get the warning.

Check for multiple version for spring jars in your class path. we have spring-dao and spring-tx in class path. removing spring-dao fixed issue.
