I have eclipse 3.7 installed and I'd like to install pydev from pydev.org/updates from help>install new software but I keep getting errors:
An error occurred while collecting items to be installed

How can I fix this?
Not sure if this will fix the problem, but one workaround solution may be to uncheck "Show only the latest versions of available software" on the install dialog box where you choose the version of PyDev to install.
Alternatively, you could manually install PyDev by downloading the zip file and extracting it to the eclipse/dropins folder.
You can find the latest version of PyDev here:
http://sourceforge.net/projects/pydev/files/
The second solution is as noted in the PyDev manual:
http://pydev.org/manual_101_install.html
Hopefully one of these approaches fixes the issue. :)
I was having problems with installing all versions of PyDev from 3.0 onwards while using Ubuntu, even when using the zip file supplied on the PyDev website for a while, but here is the solution to get it working.
Up to date versions of Eclipse may complete the PyDev installation using Eclipse's install feature with "http://pydev.org/updates", but even though installed PyDev will do nothing. (You can skip to step 2 if you are in this situation) Older versions of Eclipse will show the above error. However, both old (at least going as far back as the version on the Ubuntu Software Center, 3.7.2) and new versions can use PyDev 3.0+ perfectly if you follow these instructions.
Step 1:
Go to the (PyDev website) and download the zip file for Pydev 3.0 or higher.
Navigate to ~/.eclipse/org.eclipse.platform_VERSION/ (in Ubuntu, not sure where the Eclipse folder would be in Windows) and create a folder called "dropins". Copy the contents of the downloaded zip file to this new folder.
Step 2:
PyDev will now be installed, but wont do anything until you download Java 7, so you need to type the following commands into a terminal:
sudo add-apt-repository ppa:webupd8team/java
sudo apt-get update
sudo apt-get install oracle-java7-installer
sudo apt-get install oracle-java7-set-default
If you are using Windows you should probably be able to just download and install Java 7 from the Oracle website and stop here.
Step 3:
Java 7 will now be installed, but it is possible that Eclipse will no longer start. If this is the case you need to type the following into the terminal on 32-bit systems:
ln -s /usr/lib/jni/libswt-* ~/.swt/lib/linux/x86/
Or the following on 64-bit systems:
ln -s /usr/lib/jni/libswt-* ~/.swt/lib/linux/x86_64/
PyDev 3.0+ should now be working fully in Eclipse!
The pydev site states as requirement that the version of eclipse should be 3.8/4.2 (JUNO) and upwards.
I ran into the same problem, updated eclipse and the problem vanished.
A more descriptive report from the installer would have been nicer.

There are steps for building .jar file of SimGrid.
I downloaded archive from here.
Then I made following
cmake -DCMAKE_INSTALL_PREFIX=/home/Documents/simgrid -Denable_maintainer_mode=off -Denable_compile_optimizations=off -Denable_java=on -Denable_model-checking=off
make
make check
100% tests passed, 0 tests failed out of 586
ctest
100% tests passed, 0 tests failed out of 586
make install
There is simgrid.jar in SimGrid-3.13 folder.
But when I write code I can't load classes from this .jar file.
How can I fix it?
UPDATED
If I download ready simgrid.jar from thence, error occurs
Exception in thread "main" java.lang.UnsatisfiedLinkError: /tmp/simgrid-java2166199247712718748/libsimgrid.so: libcgraph.so.6: cannot open shared object file: No such file or directory
Where I have to add libsimgrid-java.so, libsimgrid.so?
UPDATED2
After installing graphviz graphviz-dev. New error occurs
Invalid XML (XML input line 2, state 2): Bad declaration <!DOCTYPE platform SYSTEM "http://simgrid.gforge.inria.fr/simgrid.dtd">.
If your are using a XML v3 file (check the version attribute in <platform>), please update it with tools/simgrid_update_xml.pl

As for the second update, you should read the error message that you copy-pasted:
If your are using a XML v3 file (check the version attribute in <platform>), please update it with tools/simgrid_update_xml.pl
Can you confirm that:
(1) the version attribute in the <platform> is 3
(2) running the tools/simgrid_update_xml.pl script on the platform fixes the problem?
I just checked the Debian package search page, in the second search box. I looked for /usr/lib/libcgraph.so.6 and it says that this library is in the package libcgraph6. So you have to apt-get install libcgraph6 to get it.

I have checked the folder structure inside the project and dex2jar seems to be present. We did not see this issue before updating.
How can I resolve this?
I found it myself. This is most likely due to a spelling error in AndroidApkCreator.cs, row 39, where "lib/asmin-p2.5.jar" instead should read "lib/jasmin-p2.5.jar", judging by the file name inside the lib folder. This does not seem to completely remove the issue, however, as the CMD prompt still throws the following Error:
Could not find or load main class com.googlecode.dex2jar.tools.Dex2JarCmd

Solution -> Edit build-common-ivy.xml and change line 17 so that it looks like this:

Also, it complains that you need Ant 1.8, so be sure to upgrade to 1.8.
I have resolved the build failed issue
The following file is missing in plugins:

And inside the .ivy folder, cache folder and ivy-2.3.0.jar files are missed.
I just have added the above things in plugins.
I used the example code "Using WebEnv & QueryKey example" from http://www.ncbi.nlm.nih.gov/books/NBK55696/ - the ESearch part seems to work fine, but not EFetch. I added the command "e.printStackTrace()" to get the full error message:

I am using Eclipse (Version: 3.7.2) with Ubuntu 12.04 LTS and java-7-openjdk-amd64 as JRE. The NCBI page mentions to use this command before runnning Client.java:
wsdl2java -uri http://eutils.ncbi.nlm.nih.gov/soap/v2.0/efetch_pubmed.wsdl
Instead of that, I simply included the jar files (only binaries) that have been shown as output in console, because this worked fine for all other exapmles on http://www.ncbi.nlm.nih.gov/books/NBK55696/ except the ELink example:
org.apache.axis2.AxisFault: org.apache.axis2.databinding.ADBException: Unexpected subelement {http://www.ncbi.nlm.nih.gov/soap/eutils/elink}error
I will describe which jar files I included in my project.
As the FTP link for downloading eutils_axis2.jar on the above mentioned page did not work, I searched for the current path and added it to my Eclipse project.
Their README says that JDK version 7.0.45 and Axis2 version 1.6.2 should be used and that it was released in December 2013.
I searched for "download wsdl2java.sh" in Google to get the Axis2 version in connection to WSDL and found the package axis2-eclipse-service-plugin-1.6.2.zip . I downloaded the package and added all jar files to my project:
apache-mime4j-core-0.7.2.jar
axiom-api-1.2.13.jar
axiom-impl-1.2.13.jar
axis2-adb-1.6.2.jar

neethi-3.0.2.jar
servlet-api-2.3.jar
woden-api-1.0M9.jar
woden-impl-commons-1.0M9.jar
woden-impl-dom-1.0M9.jar
wsdl4j-1.6.2.jar
XmlSchema-1.4.7.jar
Then I searched the packages for the remaining error messages:
axis2-transport-http-1.6.2.jar
axis2-transport-local-1.6.2.jar
commons-logging-1.1.3.jar
geronimo-javamail_1.4_spec-1.7.1.jar
httpcore-4.3.2.jar
I searched for similar cases with Google, but I did not find a solution. How can I fix this message mentioned at the beginning?
The corresponding wsdl file mentioned in the NCBI tutorial is from 2010. Maybe it is outdated, but first, be sure that creating the specified java classes works fine. Do the following steps result in an error?
Download and extract axis2-1.6.2.
Set the environment variables
export AXIS2_HOME=<path/to/axis2-1.6.2>
export JAVA_HOME=<path/to/java-7-openjdk-amd64>
Download the following files
http://eutils.ncbi.nlm.nih.gov/soap/v2.0/efetch_pubmed.xsd
http://eutils.ncbi.nlm.nih.gov/soap/v2.0/efetch_db_pubmed.xsd
http://eutils.ncbi.nlm.nih.gov/soap/v2.0/efetch_pubmed.wsdl
and execute bin/wsdl2java.sh within the axis2-1.6.2 directory using the efetch_pubmed.wsdl file.
sh wsdl2java.sh -uri <path/to/efetch_pubmed.wsdl>
Two java classes should appear in
src/gov/nih/nlm/ncbi/www/soap/eutils
(still in your axis/bin directory). Import and use these files with your Client.java (pointing to the filename in the tutorial).
Works fine for me. Hope that helps.

Recently I have got the same problem on Fedora. After researching on the Internet, it has been discussed somewhere (I will add the reference later if I can find it again) that these are normal. It appears that the installer is trying the open *.pack file when they are already gone because they are renamed to *.jar. For some reasons, they are not trying to fix this problem in any newer installer.
