I have a project which will need to have some Java layer. I am wondering it if is reasonable to try to avoid using jRuby by having the Ruby code call some URL that would invoke a Java controller, which, I guess, would return some JSON.
Is that a reasonable approach? Or does it have inherent problems when in comes to architecture and would be a pain in the long run?
Also, if it is just Ruby, can it still be hosted on Tomcat and be part of my .war file? And What is that rails part that I will seem to be missing?
You could do it either way. For me it would be easier not to involve Java in the mix, and keep Ruby talking to JRuby. Also, I'm not sure if you know this or not, but JRuby is also available as a self contained interpreter. Look for the complete jar in the download page.
Also, if Java is a must, you could call the Ruby code from Java, via the scripting engines, as presented here

Java is not Javascript...but a Java project can interpret Javascript
Java and Javascript are two completely different languages. However, there is a javascript interpreter created in Java, that you can plug in to java, called Rhino. However, although Rhino makes it easier to embed Javascript into your Java code, its not a simple drop in solution that would allow you to simply script what ever you want with out going through the effort of makin the proper connections. Definitely achievable, but you wont likely be able to start scripting without making that time investment to connect Java and Javascript.
Background story
The relationship between Javascript and Java is a rather shallow one. The similar name comes from a marketing plan back when it was being released by Netscape (which most developers ended up moving to the non-profit Mozilla). They made a deal with Sun (bought by Oracle) to share that similar name, but purely for marketing purposes.
Yes, it is possible to run JavaScript within a Java program, using the Rhino Javascript engine (for example).
However, this would not be a good way develop a Minecraft plugin / mod. None of your knowledge of the Javascript APIs would be relevant. Everything you did to interact with Minecraft would entail using Java classes and methods in the Java or Minecraft libraries.
My advice:
If your aim is to avoid learning Java ... don't be lazy. (You'll end up having to learn the Java APIs anyway. And learning another language will be good for you ... assuming you aspire to be a professional programmer.)
If your aim is to integrate some pre-existing Javascript code-base, it might work. But you might be better off porting the Javascript code to Java.
Sorry, Java and JavaScript are totally different languages. The "Java" in both of them was a marketing decision from ancient times.
They do share some of the same syntax that many languages share, however, so if you have learned JavaScript it might be a little easier to get started with Java. They are definitely NOT interchangeable, though.
Have a look at JDK1.6's ScriptEngine, the interface whose methods provide basic scripting functionality. Using these methods you can execute javascript. Numerous examples can be found on usage of this.

I am thinking about writing a Java application where the user can write some modules in Java and add them to a library in this application. The modules will be some calculations that use data from the main app. Maybe a bit like VBA in Office.
I would appreciate if someone would give me some hints where to start as I couldn't find something useful on the net.

You can try to develop a module framework from scratch, if you wish.
However, if you are developing anything serious you should consider using OSGi.
Theoretically it is possible. You can allow user to write java classes, then you can compile the class using java compiler, generate .class files. you can load them using your custom class loader (probably URLClassLoader or its subclass, etc.
BUT
It is very serious application. Actually it is a kind of IDE. So, of you really want this check out a possibility to create Eclipse based application, i.e. implement several eclipse plugins.
Other approach may be to allow user wring code in one of popular scripting languages. For example groovy that has java-like syntax but can be run without compilation and does not require creating classes etc. Javascript is an option too. Javascript interpreter is a part of JDK, so you even do not need external dependencies.
you might be better off incorporating some form of jvm scripting language. Something like groovy, jruby or jython. Those don't need actual compilation and can be stored in your system as source. Plus they can be quite nice to write code in too. Groovy has the advantage of being a superset of java. (For the most part) you could just degrade to java code, and run it in the groovy interpreter.
As I've recently started using JRuby, more specifically building Java applications using Ruby code, I've started using Java Libraries such as LWJGL and Slick.
I know JRuby changes Java method names to a more ruby-esque structure, my question is, is there any current way to generate Ruby documentation, either from source or by conversion of current documentation or even based on what JRuby exposes the methods themselves as?

The intention is it will weave both Java and Ruby syntax together and give reasonable documentation for a Rubyist wanting to know all Ruby methods. In it's current form you should be able to generate a reasonable set of HTML docs of Java code showing you all ruby aliased methods. You will need to screw around with the javadoc comment.
Oh and we plan on making this tool available out of the box in JRuby once it is good enough to merge.
Everything I download seems hellbent on using all of Java EE. I need to build a single page to handle requests to it and do a tiny bit of processing based on parameters. This is to hook into another framework that will routinely call this URL.
I want a quick and easy way to create a page with some processing. Is there an easy way to do this using Java? I am using Java because I am comfortable with Java. I used SE for years and did some work in EE but I don't want all the stuff that comes with EE.
Should I maybe just avoid Java altogether and use something else. This needs to be deployed in a linux environment.

Then just use a Servlet and that's all. Nothing, I repeat NOTHING, forces you to use "all that stuff" and your question is either a free rant or shows some deep misunderstanding.

Generally, it's not a good practice to put any processing code in a JSP, but if it is really simple and won't be extended, simply put the logic there - it is translated to a Servlet anyway.
yes, all the servlet based solutions are quite chubby.
jetty is all right, but the download is 20MB. that is ridiculous.
currently, the best choice is probably com.sun.net.httpserver which is bundled in JDK 6. you can easily implement your service.
It sounds like you could use PHP to do your processing. Call the page and POST the parameters to it, compute, and return the result.
If you are not very particular about using java and are willing to experiment, you should look at nodejs. It runs on V8 javascript engine and runs on linux.

as mentioned, you can do this very simply with jetty and a servlet, you don't even need a JSP if you just need a URL that does some processing based on request parameters and returns a response.
For development, it's really easy to create a dynamic web project in eclipse, just follow the steps in this article.
That said, I don't think java is a great choice for really lightweight stuff. PHP is probably the easiest thing to use if you just want to get it working yesterday.
You can use Java with FastCGI. This is very flexible, but also a bit low-level for most Java programmers.
If you aren't afraid of servlets (they are only a very small part of Java EE!), I can recommend JAX-RS, it is quite easy to get started with. If you client-side is JavaScript based, you can avoid using JSP (which I would recommend you to avoid).
For example, see backbone-jax-cellar. The Java source is here. For a Java app, this is light-weight. He is rolling his own DAO, but that's the price you pay for using Java and SQL and no dependencies (other than JDBC). The code is reminiscent of object-oriented PHP if you ask me. The point is, that if you have a JavaScript client, you don't need template rendering or all that cruft and a REST interface should be enough.
If you are afraid of the heavy build systems too, I made an example REST Todo app backend (which uses an existing frontend) that only requires a POSIX system, the JDK and sqlite3, and gets its own other dependencies (including webserver). I did not use a DAO. The repository front page has a README.
Another possibility is the Play Framework which does not use Java EE. It is rather heavy-weight, though. Full featured though. You would definitely need to use an IDE for this, you don't need that for developing JAX-RS/FastCGI apps.
I would reccomend Sinatra it is a very light-weight ruby web framework.
I'd rather not "reinvent the wheel" and I've found a Ruby project that provides functionality I need in my Java app (there is no preexisting Java project that does what I need - trust me, I've looked). So, best case scenario, I am able to run the Ruby code from my Java code (ala JSR223).
However, this Ruby project depends on having several gems installed. I'm not at all interested in converting the entire Java app into a JRuby app, but I'd like to be able to leverage this project. Is there an easy way to load the code from a gem into a ScriptEngine, or am I just asking for headaches?
JRuby is a solid platform and integrates well with Java. But Rubygems do not integrate so well with Java build tools.
If any of the gems include native C code, then forget it, you can't use them from JRuby.
If all the gems (and all their dependencies) are pure Ruby, it is technically possible to use them from JRuby, but you will have headaches getting them packaged in JARs so that the JRuby runtime can find them.
Mostly I'd say no because of complexity. Although it's subjective, I'd personally rather take the time to re-write it anyway--you can make improvements and when you're done, you'll understand it better.
One option you might consider is splitting your application into two pieces, which interact using either something like pipes/files (or simply stdin and stdout) or some sort of an RPC mechanism. Whether an approach like this makes sense really depends on what the Ruby library does - creating the interface between the two applications might be more complex than actually reimplementing the stuff in Java.
I've reused Java code from JRuby, I don't see why this can't go both ways.
Another thought, can you run the Ruby code and then just tack on a web service or set of web services to call from the Java app? Sinatra makes it ridiculously simple to write a web service wrapper for ruby code. And Java has no shortage of tools to call Web Services.
