Fortunately I found a workaround:
Removing all contents at the folder: .metadata/.plugins/org.eclipse.core.resources/.projects
lead to an working eclipse installation without any projects inside.
So I did not have to reinstall and could keep my settings/preferences.
Only thing to do was to reimport all my projects from the local disk.

I am trusted with the refactoring of 10 year old code for a customer which hasn't been updated to modern programming standards for years. (2700 untyped ArrayLists for example)
So i got rid of the whole multi-step ant build process which still included a lot of manual steps and i wanted primarily get to know the code by getting the current state running and exporting from a *.product definition.
By now i am able to get everything running via "Launcha Eclipse Application" but after exporting it (without errors) i cant get the product running, since i get the SWTError ClassNotFoundException.
I tried literally everything. Adjusting the targetplatform, adding Runtime Variables, adding launch configuration variables with the correct OS/ARCH.
But in the end, the result is always the same. The running application cant find the SWTError class.
The necessary fragement is located inside the jre folder and the according swt plugin is in the product's plugin folder (so not in the same folder) But even when copying the jar file to the same folder it does not work.

I also realized, that the error goes away wenn using antrunner as "Application". But this was only a mistake since i have to use xxx.xxx.xxx.ebase.application from my code as the Application the product is running on.

I have a webapp group of files I opened with a general Eclipse project. In here I got java and jsp files to work with.
I read that I could want to use another editor to better visualize and work with my code, so I downloaded the Marketplace and suggested plugins (Eclipse Web Developer Tools, Eclipse Plug-in Development Environment, Eclipse Java Web Developer Tools, Eclipse Java Development Tools) so I could switch to JAVA EE perspective and start the JSP Editor.
Done so, when I try to open any .jsp file I get the usual error others occurs in I paster below.
I suspect that Eclipse uses an uncorrect Java version, but can't find a way to check which it is. I read it should be in the file eclipse.ini in /usr/lib/eclipse but that file doesn't have references to anything similar (it should have a line with a -vm, which I have none).
I don't have ideas and hope some of you can enlight me!

I suspect the Ubuntu build is just broken if the com.ibm.icu.util.StringTokenizer class isn't loading; it's provided by the com.ibm.icu bundle, which is provided in the plain Eclipse Platform download.
Just had to download the latest Eclipse version from official site and all worked out. Don't use apt packets since they point to an older and probably unsupported Eclipse with fewer features.
in Ubuntu 14.04, i just installed Java (JDK, JRE), Android SDK, then eclipse, and finally successfully installed Android ADT plugin step by step explained in This Answer. everything works OK and no issue in eclipse.

I got this exception starting my bundle:

My bundle is using this bundle:[1]enocean library
the enocean library[1] is using the rxtx library that I added it as a bundle in my project, the rxtx contains the not found class: "SerialPortEventListener"
the EnOcean library[1] is declaring the package gnu.io as an imported package , and the bundle rxtx is exporting the package, the package version is the same.
I found out that the error NoClassDefFoundError is lanched if the class depends of another class that can't be found, but the SerialPortEventListener is an interface inhiriting from EventListener.
Can't find out why the equinox can't found it.

Updates:
I tried a new approach, I copied the source file of the EnOcean library into my bundle, those sources uses the libary [2]Reflections
I warraped the library into a bundle (using eclipse: creating bundle from exiting archives) and I started it (the bundles starts with no error)
I imported the needed packages from the bundle Reflections but starting my bundle causes the same error but in the Reflections bundle
I started the bundle guava since it is the one causing the error but without success, I added the packages of the bundle guava[3] needed by the reflections as imported packages and again no success :(

The exception seems to be coming from the org.eclipse.kura.binding.enocean bundle, not from the EnJ-Library bundle.
Does org.eclipse.kura.binding.enocean import the package gnu.io?

Finally I added the reflections.jar in my libs directory and I added it in the Bundle class path.
and I imported the com.google.common.collect in my bundle.
and this time it worked, not sure if it is the best solution but it seems like when I wrap the reflections.jar in a bundle using eclipse it did not work properly.
For some reason my eclipse is failing to start in Windows 7.
from the error log it does looks like Eclipse is failing to create a directory.
I tried starting eclipse with
eclipse.exe -debug -consolelog
but this did not help me in seeing which directory it actually failed while creating.
I am using eclipse Helios

Looks like this is a permissions problem. Please re-install and make sure your normal user has permission to access the app directories and execute.
As a debug install it in a custom folder (not in program files folder) and if possible on a different drive the windows drive (like say D:. E:\ etc). If you do not have other drives, create a different folder and then try installing and see if it works.
Finally found the solution
A. Delete Folder:
${Eclipse-home}\plugins\com.ibm.team.filesystem.ide.ui_2.1.0.v20101110_2353
B. Start eclipse(now eclipse will start just fine)
C. reinstall the plugin
