So I'm practicing for UIL when I come across a problem: my ArrayLists, for some odd reason, share the same value with each other. They are both declared as Characters, although declared as different objects, and I cannot figure out a way to separate them.
What I want done is one of them will be a base, while the other one changes throughout the nested loop, however, they both change, even though I don't change the base one after I set it, and I cannot figure out why. I found my answer a bit ago explaining that the main method is static so they point to the same place, but after making a new class and then making an object in the main method to do it it still won't work.
Can anybody explain to me as to why they are connected?

As was mentioned in the comments, you used references to convert one list variable into a reference to another list variable
testscramble = scramble;
when you should have copied the list as such
testscramble = new ArrayList<>(scrambled);

I am working on the tortoise and hare game, and everything works except I want to print out "OUCH" when the hare and the tortoise are in the same position. My race track is a character array so I can only put 'O', and whenever I try to print it as a string "OUCH" it prints it as a separate new line. Is there a way to print "OUCH" without breaking up the flow of the game, and outputting it on a different line to everything else?

A lot of your problems are stemming from the syntax errors in the code you've written. For example:
line 74: if (stringThree.charAt(loop) == charSet.charAt(subloop) != null)
charSet.charAt(subloop) != null is an invalid comparison since the != operator cannot be used for booleans when comparing to null. If you're trying to determine if the characters return from .charAt(var) exist, use parentheses to make independent comparisons of each object.charAt(var) to null.
line 183: charSet = tangible.StringFunctions.changeCharacter(charSet, setIndex++, stringOne.charAt(loop));
tangible is ironically not tangible, as the variable does not exist locally or has not been defined globally.
charSet.charAt(setIndex++) = stringTwo.charAt(loop);
charSet.charAt(setIndex++) is a method that returns a character. This does not mean you can set the character at the specified index like it's a variable.

You must use == when conducting comparisons in a conditional.

All of these problems can be self-determined by using a proper IDE, such as Eclipse.
Edit: Try to spend a little more time with pencil and paper working out the logic of your program before writing the code to represent your algorithm. This way you have focus and can write more comprehensive, commented, cleaner code. Here is a bit of a guide to help condense your existing project.
StackOverflow. I am attempting to make a program that uses a text menu to to a multitude of things to manipulate a single string. One of the methods turns the string into an array of strings. This works fine. However, all of the methods that manipulate it as an array(one prints it out, one reverses the word order, and one sorts them using an exchange sorting method) return a NullPointerException when called. I have looked all through the code and do not see where it is coming from. Here is the .Java file containing all of the code. My problem is only happening when I call the printArray(), reverse(), and sort() methods, near the bottom. Any and all help is appreciated. Sorry for the sloppy code, I have not cleaned it up yet.

As mentioned by Luiggi Mendoza in the comment section, the local variable words defined within makeArray method is shadowing the instance variable words defined within HUTPanel class.
As side note I want to point out the unnecessary creation of new BufferedReader objects in method grabText() each time you are calling it in getTheText(). It would be much efficient if your make inputReader an instance variable in your class , and instantiate it once within the constructor using inputReader = new BufferedReader(new InputStreamReader(System.in));. This way your grabText method becomes like this :

Make sure you always you always start with option 7, so your words array gets initialized. This is in fact not something that the user should do. The application should handle it so that the user either can't select other options, or does it automatically.

Some hints: In your code sample you also need to reset count to 0 when the run ends (when you update lastChar). And you need to output the final run (after the loop is done). And you need some kind of else or continue between the two cases.
