Is there a tool for managing changes of OrientDB schemas?
I am familiar with Flyway, but it has no support for OrientDB, so it will be great if there is something similar you could recommend.
My requirements are below:
Written in Java
Can use native OrientDB API to execute queries (not only JDBC)
Can use Java based migrations (not only queries)
See this related feature request already added to the Flyway 5.2.0 milestone, but no ETA announced.
We're currently investigating contributing to this, as we'll need that exact feature.

Developing in a microservices environment I have a process which I can define as a transaction.
I started developing a transaction model that persists initial data,
polls it and reports status by request (e.g. a progress bar in the UI).
I was wondering whether there are transaction manageners FW or better practices for java I can use.

There is Java EE Transaction API (JTA) which sets the standard.
Regarding implementations, there are several, you can see a list of open source ones on maven central repository.

I want to develop application.which is offline(runs on single pc).Which database i should use so that when I create exe of my project it will automatically included in it.
It sounds like you're looking for an embedded database. Here is a thread on Java embedded databases. I use Apache Derby, mostly because it's easy to use with NetBeans.
You can look to the H2 database, no db server is needed!

You can use MS-Access. That works totally offline and you can include it in your project. It is also easy to work with MS-Access & Java.

I'd like to run a SPARQL query using the MarkLogic Java API documented at http://docs.marklogic.com/guide/java . I've seen examples for running such queries from the console, via the REST API, or via XQuery. But I don't see how to do this using the Java API - is this possible to do?
Choose a toolkit (e.g. http://jena.apache.org/).
Being a W3C standard, any client library should be able to work with any server. The level of compliance to the standards is rally quite high.

I'm looking for a lightweight and easy to install user management system made in JAVA. It should use a free Database System (MySQL for example) and handle basic security after logging (access or not with error message). I'm not looking for anything fancy/flexible like SpringSecurity.

I think OpenLdap would meet your requirements although not written in java, but which db other then derby is written in java?
