So I'm creating a maven plugin using the maven-plugin-plugin. The HelpMojo in maven-plugin-plugin generates a java source file.
Unfortunately, PMD is picking this up and complaining about it. Is there a way to have PMD ignore just a single source file? Thanks!

Generated sources usually end up (with maven) in a subdirectory in target/generated-sources, for the maven-plugin-plugin it's target/generated-sources/plugin.
You can exclude these complete directories with excludeRoots, e.g.

I have a pom file that correctly generates the grpc and protobuf source files I need in target/generated-sources when run from the command line. But when I build in vscode those directories are empty and references to the protobufs are undefined. Here's the section of my pom file that builds the grpc source.

When vs-code builds, the target generated-source directories are there, but there is no source in them. We had a similar problem with intellij but were able to work around it by running the maven command line build before opening intellij but that does not seem to work for vscode.
Use protoc-jar-maven-plugin instead.

I'm using Apache avro to generate some pojos, all work very well in run, expect that the generated source is marked as inexistent in imports on IDE (intellij) .

Try changing your pom with following and run clean install and then you should be able to import.

In POM InteliJ may give you a fake error after adding this but your build will success.
"generated-sources" reside under ${project.build.directory}/target folder
Also, try marking "generated-sources" as source directory. You can do that by:
Project Structure → Modules → Click the generated-sources folder and make it a sources folder.

You can configure the maven-source-plugin with the excludes attribute:
List of files to exclude. Specified as fileset patterns which are relative to the input directory whose contents is being packaged into the JAR.

When I run a build using the command mvn clean install, the PMD checks are run as last step of the build process. Rather, I would want the PMD checks to run as the first step of the build.

I used the phase:compile, the reason being I have plenty of tests in my project which take up a lot of time to execute. And, its quite irritating to wait for those tests to finish and be notified about a PMD violation at the end of all the tests. I needed something just before the tests. Hence, I settled for compile.

You need to hook execution of this plugin to a different Maven lifecycle phase (validation comes as the first one in default lifecycle).

Usually generated sources should be created in the target dir. But how do I handle classes that are only used for test? I dont want that these classes get packaged in my jar. Is there a common way to deal with this situation?
Use maven build helper plugin's add-test-source goal to add your generated test source files to the build -> http://mojo.codehaus.org/build-helper-maven-plugin/add-test-source-mojo.html
It ensures that the directories added by this goal will be picked up automatically by the compiler plugin during test-compile phase of the build.
