I am new to proguard,
I have some configuration issue to obfuscate the class files with web application
can you please help me on it.
The Problem is the class files are not generates in proguarded war in /WEB-INF/classes/ it is having full package but does't have .class files

I created a Maven Project in eclipse and i chose as Archetype webapp-javaee7
with the GroupId : myGroup and ArchetypId : myArchetype.
After I've done that i added the hibernate dependencies :

When i run my application on server it properly shows the Hello World html page
and it also populates the Maven dependencies list with the proper jars.
When i created a class in the package myGroup.myArtifact my System.out.println doesn't work.

The Hibernate and Maven related parts of your question are unrelated to your problem.
The problem is that you're trying to execute a function from a place where it doesn't make sense. If you want that println to work, you'll need a least a main method:

I am trying to deploy a Maven web application on Cloudbees. My app works successfully on Netbeans I clicked ClickStart and then Glassfish App Server. I created my app. After that I upload my war file. When I open app there is Glassfish default welcome page on my browser not my app. How can I deploy a Glassfish app to Cloudbees?

How did you "upload war file" ? As you used a clickstart the expected step is then to retrieve the source code for generated sample application and adapt to your own application then commit. Jenkins will then build and deploy. You also can deploy using cloudbees SDK (or integrated eclipse plugin) from a war, without requirement to use a clickstart.

If you want your application running on a Glassfish (on Heroku), you have to use an embedded Glassfish. You know that?

First guess? You have another deployment on the server which also has an EJB with the name you try to deploy. Maybe, this is an old test deployment?
This basically means, you are trying to deploy a new object to the JNDI tree under a name that is already used by another object. Get rid of all older delployments, clean your project and try again.
